Is this a bad thing to do? Charging a phone over hours at 100% I mean. If so, how bad is it. I'm referring to modern smart phones also. Android or Apple.

I do it. Don't have much choice when your battery pp is so small (1.5 amp-hours)

ACC (Advanced Charging Control) is my tool of choice when it comes to keeping my battery's capacity. Been using my phone for like 2 years now and it still holds the charge like it did when I first got it. 5% means my phone goes off, 80% is the maximum which it charges to.

Thats a good safe guard but it doesn't answer the question exactly. I'll keep it in mind though.

I have shit knowledge in this subject, other than word-of-mouth advices.
However, the rules that should apply are: - how modern li-ion batteries behave - manufacturer's notes (worth taking a look) - whether or not the device handle the matter itself.
In case noone can answer this question, look up these subjects OP.

There are many myths regarding phone batteries, but again, I have zero actual knowledge. I just don't use mine when it's charging to avoid overheating.

overheating is what kills the battery

I too do not know, all I do know is that I am someone who leaves their phone charging all night. At first it seemed fine but it's been a couple of years and now my battery is thoroughly fucked.
Literally watched it hop from 44% to 0% instantly. Now I'm not sure if it's because I constantly let it stay overcharged or it's just the usual wear and tear of my phones battery, it is pretty old atm.
I'll probably not overcharge from now on just incase.

it's better keep battery under 100, but if you can't don't stress by it so much, to the worstest you can change your phone or battery

Grain of salt
I've heard lithium batteries don't like to be at 100% probably better to keep at about 80, but honestly it's not a big deal if they weren't designed for it your phone wouldn't charge up to it
More important Li ion prefer more shallow discharges, they don't have memory like nicad and if you completely discharge it to 0 it's dead dead, phones will shut off long before that so it's a non issue

A cycle for li ion is one complete discharge and recharge but it's counted additively so 100-50 then back to full is half a cycle, some batteries that would be counted as one, Google says a li ion is designed to last about 500-600 cycles
So if your battery is having issues in year two it's probably coming up on it's expected life assuming you use near 100% a day

Side note this is why replaceable batteries are good you can just swap it and probably squeeze another two years out for ~$50 before wanting a new phone
