It's hard for me to pic an all time favourite anime, so I'll do my favourite recent anime.
Wonder Egg Priority is incredible, but that special shouldn't have been made. I'd rather they just ended the show after those 12 episodes. Like, even though episode 12 wasn't exactly an ending, it was a way better ending than the special episode that was the actual "ending". Episode 12 was insane! But the special was 50% recap and 50% making new questions instead of answering a single one.

I love Haibane Renmei, but I can't deny the animation quality is pretty rough in places. It was one of the first anime to experiment with CG, and it tends to look very jarring and awkward.

Attack on titan. I personally really liked season 4 although i wish we hadn't gotten a time skip. Idk if that's how the manga was written but seeing a lot of things through flashbacks or just missing potential content is kinda disappointing in my opinion. I don't hate it, i just wish it had been different.

Wonder Egg was great, but those recaps were really unnecessary. I hope it continues and they learn from their mistakes.
For me maybe the most recent Boogiepop adaptation. It was great, but certain aspects felt rushed if you compare it to the LN. the first book is covered in 2 episodes. I really do hope they continue it though. Only the first six LNs were officially translated (there’s around 23 and many spin-offs in the same universe).

It's difficult to say what the worst part of my favorite is, in a factual way. The issues are all dependent on a viewer's preference.
My favorite is Mushi-shi, and while I love every aspect, I know that it's too slow for a lot of people. It takes it's time setting the scene of the people it involves.
If I had to say a flaw, I think it's in episode length; it would have been even slower, but it would have benefited from 40+ minute episodes, to take on more background details.

Mushi-shi could definitely have used a better-fitting opening song. It was nice, but the lyrics honestly had nothing to do with the show (and it being an english folk song, it sounds very out-of-place for english viewers).

Good stuff to be honest, but I digress. Anime skips volume 4 and differs in content throughout the whole show. It was not the reason why show was not successful.

Gurren Lagann is a show that really emotionally stuck with me as time went on but I feel like its characters can get too two dimensional at times, but it honestly adds more to the experience, plus I feel like the movies touched on aspects the anime had too short of a slope to cover.
